While going on a walkthrough of our Montana Legacy we noticed a smell and found out the batteries were hot to the touch and could smell battery acid, any idea what could cause this to happen. We have replaced the batteries.

May have been a bad battery or it could be your converter is over charging them. Watch it with your new battery bank - if the charge voltage on the batteries is staying high after they are fully charged it may be time to replace the converter.
 
If you don't have a DVM (digital volt meter), get one; you will find it very valuable down the road. No need to break the bank, inexpensive ones can be found for less than $30, but get the best one you can afford; maybe $40-$50. I had a friend that bought one of the very low end models; it was so inaccurate, trashed it.

Do what Zack said, check your voltages. If you have the OEM Progressive Dynamics charger, you should see about 13.6V when charging in normal mode, 13.2V when in storage mode.

Do you have flooded lead acid batteries? When is the last time you’ve checked the water level? It sounds like your converter is stuck in bulk charging mode which is overcharging the batteries. You’ll need a basic digital multimeter to check the charging voltage.
