First roof cleaning

We didn't start using the Montana until last April so a roof cleaning was over do. I just used an extension rod with a brush on the end and some car soap cleaner. The hose screws on to the end of the rod. Anyway it looks a heck of a lot better but there are still stains, especially where water runs off from the AC Unit. Some others from being under trees in West Virginia with leaves falling. Is this normal to have stains on the roof or are they supposed to clean up? Don't know because this is the first time I cleaned a rubber roof. Always wondered why they made the roof white anyway?
