There should not be a reason to put the water heater into bypass to fill the tank, instead open a faucet inside. You may have the drain plug loose or completely off.

Here is a picture of the NORMAL valve positions.
To FILL your freshwater tank turn the
"Tank Fill Power Fresh" valve to FILL.
Once full, you will see water run out the freshwater tank overflow vent at the back on the side of your rig (your first picture). Turn the valve back to the NORMAL FLOW position or your water pump will cycle every few minutes. Also make sure your freshwater tank drain cap underneath is screwed on tight.
IF you are traveling with a full freshwater tank, be aware when you turn a right hand corner (highway clover leaf) you will see water spraying out this vent. Centrifugal force and hydrodynamic.

Looking at your water heater picture, it looks like the water is coming out the anode hole where the anode rod goes in. Use teflon tape on the anode rod threads and do NOT OVER tighten it. It's a tapered fitting.

Set Water Heater By-Pass to OFF (you only use the water heater by-pass when you winterize your unit)
Set Winterize to OFF
Set Tank Fill Power Fresh to NORMAL FLOW
As Daryles said, make sure the Anode Rod is wrapped with teflon thread tape and snug but not over tightened.
If you have the quick disconnect hose for the outside water connection in the convenience center, connect that and turn on the hot water. If you don't have that hose then turn on the hot water at the kitchen sink or bathroom and turn the external water on. This will bleed the air out of the water heater as it fills. (Another way to bleed the air is pull up the lever on the over pressure valve (silver lever with the circle of blue under).
At this point your fresh water tank is FULL, so you may want to look under the rig and find the drain so you can shed some of that water before you head down the road unless you plan to go boondock somewhere soon.
Good Luck!!

Just make sure your water heater is full before you turn it on. Pull the over pressure lever on the outside of the tank. It will let air out. Once water comes out, it is full.
Turn on the black switch (bottom left) on the outside tank.
You can use electric or gas mode. You can use BOTH if taking back to back showers (heats water quicker).
There is a Suburban Water Heater manual in the files section.

The choice of which way to heat the water is yours. The season shouldn't make much difference. If you boondock you need to use the propane or have a generator that can handle the power draw for the water heater and other needs. If you only have a 30 amp connection for electric, using propane will reduce the power draw allowing you to run an AC unit for example.

Propane doesn't have a pilot. It uses an igniter (black wire in your photo). Once you get the water heater full (and have propane available) you can test the propane burner. If the rig has been sitting for a while it might be good to take a piece of coat hanger wire and move it around in the burner tube to make sure there aren't any spider webs in there that might keep the propane from igniting correctly.

In your first picture, this is the vent for your fresh water tank. It also serves as the overflow when your tank is full. This is normal and lets you know that your fresh water tank is completely full.
In the second picture, it appears that the anode rod is not installed. Based on the flow of water from the water heater there appears to be a gaping hole where the anode rod should go.
You would only turn ON the water heater bypass to winterize the coach with antifreeze. This lets you put the antifreeze in the water lines without having to fill the 6 or 12 gallon water heater. Leave the bypass off during normal operation.
If you are hooked up to water supply, you do not need to fill your fresh tank, so you can leave that in normal position also. Using the power fill will divert the water to your tank and fill it.

The water heater in the photo appears to be an Atwood/Dometic water heater which would have an aluminum tank and if so, it will not have an anode, but likely a plastic drain plug which needs to be tightened so it doesn't leak.

Waste water tanks, black and gray, don't combine automatically. They are plumbed separately and don't mix. Some have tried to "equalize" them by blocking the outlet then opening to two tanks so the contents equalize between the two. This really doesn't work well since, the front black and gray tanks are in the drop frame and as such will sit lower than the galley gray, and other black tanks to the rear. In that situation, all the waste water from the rear tanks would fill the front tanks in the drop frame. This could be dangerous, especially if you have the old 2 piece tanks with a glued lid. Many problems with the popping apart when filled to capacity.

The only rigs I've seen with 2 black tanks have 2 toilets in them. Are you sure you have 2 black tanks? Ours has 1 black and 2 gray tanks. One gray tank is the galley/kitchen sink and the other is the bathroom sink and shower. The latter is installed in the front drop frame next to the black tank.
What model do you have?

I see the confusion now. Our control panel has Black 1 and 2 and Gray 1 and 2 as well. The Black 2 is not used in our case, so it doesn't read anything. I think it's just cheaper and easier for Keystone to source a single panel for both situations.
