Maybe I'm missing something obvious. I was totally focused on when the trailer cap would get close to the truck rear window. THANKFULLY my spotter (DW) noticed the pin box would hit the inside of the box rail before the window would get hit. Is there something wrong with our set-up?

We were having the same issue, but it's actually the structure of the trailer frame that the pin box bolt to that needs to be modified, not the pin box. Regardless, this will not weaken the structure if you don't cut the angle iron that is vertical into the frame. This is where I cut the metal to obtain clearance from the side rails of the truck bed, and just used a right able grinder with thin metal cutting abrasive blade to do the cut.
