Roof staple repair

Someone posted details on how to fix the staples popping up on the roof, but I can't find it. If anyone has a link or just explanation, please post it. My dealer said something about taping over the nails (or flashing) before finishing. Also, how do you remove the thing on the sides that holds the roof material down?
