The system will work just fine, doesn't lose any memory or function with a battery disconnected. I replaced our 40 amp auto breaker with the 80 amp manual breaker last year, and haven't touched it since. Just like with any battery removal and replacement, disconnect the ground to the frame first, and when hooking things back up, that same ground gets connected last. Just be safe, wear safety goggles, remove rings and any other jewelry before working on the batteries, and verify how things are hooked up before, so you can put it all back the same way.
