The Suburban Furnace Owners Manual does say not to use them. But I do, and I leave them on all the time with no apparent ill-effect. It is not only mud daubers, but tree frogs, and I have heard that there is very small bird that will try to get in.
Although it is certainly possible to make your own out of screening, I prefer the dome or box shaped stainless mesh becuse the greater mesh area allows for less flow restriction.
