I have found the same issue on my roof. In addition to the staples/screws coming up, but not through the roof material, it appears that the roof edge trim that the screws are holding down is coming up since the staples/screws aren't holding it down and in place. In visiting with a service dept person, they suggested putting screws down through the fabric and tin to secure it back into place. And then cover the screws with Pro-Tek self leveling roof caulk. Haven't gotten around to it yet but that's the plan. If I end up doing a long series of screws the full length, I may also consider covering it with the RV roof tape.
