The roof actually hardens to a somewhat hard rubber-like substance. With regards to the staples, there were problematic areas and I paid the installer to remove them and replace them with screws. If a skylight has to be removed and impacts the integrity of the roof, in order to mainatain the warranty, the installing company will come out and reseal those areas for an hourly rate. I will add that 80% of the areas that was re-surfaced still has the original EDPM roof under it so at this point I am not too overly concerned with staples popping through. If it does occur, repairs can still be done, but again at the hourly rate. As stated, it is an option, but as with everything a personal choice. We are very satisfied with our choice.
