I would agree with the others - confirm the membrane type, glue the pieces back down once the chip board decking is dry, then Eternabond the area and lay down the Dicor caulking to chamfer the edges of the tape to the roof. Clean everything with acetone or the Dicor-recommended cleaner.
If you have the time and energy, I highly recommend taping the front and back caps where they join the flexible roof membrane. We eliminated a small leak that let water run down the metal transition piece, resulting in much peace of mind.
