Those are attic vents there suppose to help with moisture in your roof. The caps just screw off so when you get a replacement you don’t have to take the whole fixture off.

Your plumbing is all behind the wall its not below the floor. your tanks are below there but you shouldn't hit them because there is a gap between the floorboard and tank. as far as hydraulic lines...
