I had one of the floor sheeting screws back out on me this past year on a really rough ride through Arizona and New Mexico this year. I cut about 95% around the screw to expose it, then reset it, applied a super glue type material, filled the hole in sheeting. After all was dry under vinyl I pushed the piece cut by screw back in place, then put seam sealer over the area. So far its still good. With the vinyl being a border glue I did not want to glue that small piece in place . Due to expansion and contraction.
Your issue sounds a bit more extreme than mine but I would cut as little as possible in to the flooring.
