Superchip on 7>3 Ford superduty

As some of you know, my transmission recently went out. I have used a superchip set on "towing" for 40,000 miles. The new transmission is reset to factory, I think. I also think that the engine has been reset. That reset has lowered my mileage 3 miles to the gallon. I am hesitant to reset everything to the hotter settings if it caused my transmission problems.

Any ideas or experience with superchips?
