As I understand it the water closet vent is something relatively new. These may have come about as a result of conversations about this issue here on the MOC.
Several folks have changed out their registers. Obviously adjustable registers will allow you to control the air flow better than the ones that come from the factory which are not adjustable.
But you should have the "pipes" checked just to make sure they are all OK. Perhaps something was not put together correctly or has come loose. But I suspect that is just the way the system works. We get very little air out of our bathroom and bedroom vents compared to the LR/K area vents.
