Contact a local flat roofing company that specializes in EPDM membrane roofing. Proper way is to lift the AC, replace the rubber with adhered EPDM patch including seam tape and reinforced corners, and placing the AC unit back down.
I am a commercial roofer and this is likely a $500 fix.
